Homeodomain proteins constitute a large and diverse family used to regulate transcription during development. The homeodomain structure resembles the HTH motif. In the example shown below from 1hdd, notice that like the HTH motif, the Engrailed homeodomain inserts an α helix into the major groove. Other features of the Engrailed-DNA structure can be compared to those of Cro-DNA, an example of how an HTH protein interacts with DNA.
