In class I discussed the energetic contributions to the overall free energy for protein-DNA interaction, using the EcoRI-DNA complex as an example. Here you can see what the complex actually looks like. Notice the DNA buried within the catalytic cleft of the enzyme. The images are derived from 1eri.
